From what I can tell, the Calamity only came to Crystallis because of the Ancients, and could therefore be considered an alien life form. That's probably why the legends say it came from the sky.

And you are correct, Moogles don't usually have Jobs. However, their plan last year made use of a loophole in the Job system, so it's entirely possible they had enough knowledge to gain Jobs for themselves. Perhaps they worked with whatever Mograma left behind.
